This has been addressed in Refnotes 1.6.2 beta

Use something like this

<<fnote "This is fornote one">>^^,^^ <<fnote "This is footnote two">>

It is possible to implement multiple footnotes macro, but I am afraid it 
gets too complicated! The above solutions work seamlessly now!
