Here's my 0.5€ Use Zotero for storing your pdfs. It really is the tool for the job. Download the pdf and metadata in one go from Google Scholar
Use TW for cut and pasting stuff from the web and getting ideas going. Jay Fresh had a good tip: use Readability [2] to change the style of webpages before you save them in Zotero. Makes reading and annotating them a lot easier. I sometimes edit a webpage after it has been re-styled in Readability using Ubiquity and the edit command.
