With KNote, people can create as many databases as they want. This and
some related questions have been answered in

The publish concept of KNote is quiet new and apparently our
documentation is not good enough to address the misconceptions. I am
thinking about creating some examples. Will keep you guys updated.

In terms of organizing, we feel it is sufficient given the advance
search and the ability to customize the main menu with links and links
to tags (just copy and paste). One of the design goals of KNote is
ease of use. We had to make some trade-offs along the way. A tree like
menu system will be nice for advanced users and we will keep that in
mind.
