My apologies for my first post not being very good. It was late and 
honestly I was still in hysterics over everything.
I have TiddlyFox 1.0alpha3 installed, and the original TiddlyWiki was 
version 2.8.0.
I'm afraid I'm not 100% sure what all I did but I tried to recreate some of 
it using copies of the TiddlyWiki so I could see the error messages. The 
copies of course already have corrupted characters...

Tried to update using the Backstage > Upgrade method. I hadn't heard of 
that manual method of updating until you mentioned it.
First error I receive: URIError: malformed URI sequence
Say okay to that and the next message: Failed to save main TiddlyWiki file. 
Your changes have not been saved
And then it tells me that the upgrade to version 2.8.1 is complete and 
reloads to an empty TiddlyWiki.

After this I got rid of the one that ended up blank and replaced it with 
the pre.core.upgrade version it had automatically created. Now that I'm 
more awake and less hysterical I realize that indeed, the file got 
corrupted through the upgrade process and the pre.core.upgrade file had 
corrupted characters.
There aren't any in the DefaultTiddlers so I failed to notice, but I 
remember now that little >> sort of thing right after "options" in the 
right sidebar was replaced with a little black diamond with a question mark 
in it. A really obvious warning sign, but I just briefly thought: "Has that 
always been like that?" and moved on... I must have been even more tired 
than I thought.

Anyways, I downloaded an empty TiddlyWiki and imported everything into it. 
I got a small error message which was what misled me into thinking this was 
what corrupted everything, but now I realize everything imported just 
fine... Although for some reason the corrupted characters are displayed 
differently.

I didn't get the error message while importing at first but I realized I 
had skipped a step. Before importing everything I imported into the empty 
file all my plugins, as I like to keep a TiddlyWiki file that is blank 
except for my plugins for whenever I want to make a new TiddlyWiki. So I 
imported them from the previous version of that plugin file, copied the 
2.8.1 file that now has plugins, and imported everything from the file with 
corrupted Japanese characters. Once I clicked "open" on the ImportTiddlers 
thing I got the error message: "TypeError: tiddler is null", but I don't 
think this actually caused anything bad to happen...

Well, once I imported everything I opened a tiddler with corrupted 
characters and was annoyed... Then I went to the 2.8.0 version, opened a 
tiddler with corrupted characters and completely flipped out. I think 
that's pretty much it.

Sorry if this still isn't very clear, I'm still sort of stressed from all 
this. Especially since this all could have been avoided if I was more 
careful and made a backup...
Feel free to ask me to clarify anything, I may have missed something.
