I prefer to have separate files for different unrelated subjects: one for 
my thesis notebook (http://tesis.tiddlyspot.com/) and one for each project 
I start (lectures, investigation, etc.). Its like having diferent paper 
notebooks for different things.

At first, with TW Classic, I created a big and very complex (because of 
customizations) notebook, and soon it was too slow to be useful on my old 
computer. Now I prefer to keep it simple and light.
