The feature whereby the user is prompted when closing the window with unsaved changes is intended to help guard against data loss. With TiddlyWiki changing rapidly during the beta there have been several changes that can trip up an upgrade to the latest version. The thing that I still don't understand is why you got different results upgrading with empty.html vs. upgrade.html. You can fix it by deleting that tiddler so that the original, shadow definition is reinstated.
