If I leave the "ask where to save each file...." option UNchecked (see 
chrome settings, advanced, download section), the behavior you describe is 
*exactly* what I get using Chrome (version = 39.0.2171.95m).  The first 
download saves to /Users/Eric/Downloads, and subsequent saves have the 
added (1), (2), etc. to avoid overwrites

If you enable the "ask" setting, then instead of defaulting to the 
Downloads folder, you are prompted with a standard "pick a folder/file" 
dialog, with the default suggested filename using (1), (2), etc. only if 
there is an identical filename in the current folder.  If you enter/select 
an existing filename, you are prompted to confirm that you want to replace 
the existing file.
