The numbering of lists is controlled via style sheets (css)

You can see this with something like this

<style>
OL { counter-reset: item }
LI { display: block }
LI:before { content: counters(item, ".") " "; counter-increment: item }
</style>

# One
## One
## Two
### One
### Two
## Three
#Two
## One
## Two
## Three

to make it work you can embed the stylesheet like I did above, or you can 
create a tiddler tagged "$:/tags/StyleSheet with the style code
