When you have the single file plugins they don't fit that same structure. If you get a plugin in separate files from GitHub or make your own you can put them in the /pulgins folder, otherwise you need to define specific rules for where tiddlers are saved you use the things described here http://tiddlywiki.com/#Customising%20Tiddler%20File%20Naming
