A Gloom, I would experiment to be sure. Of course it depends on the content but I expect the 2nd to win. The merged wiki will be upgraded unless you have edited system tiddlers that overwrite the shadow tiddlers. Similar can be achieved with multiple imports.
A way to filter for only those shadow tiddlers that have been changed/replaced from the system defaultTry "[is[shadow]]" in the advanced search "filter" tab. It might be slightly counterintuitive: there is an implicit "[all[tiddlers]]" at the start of each filter run, so filtering down to those tiddlers that are also shadow tiddlers gives us those "real" tiddlers that overwrite a shadow tiddler. My key advice is to avoid it or you will inadvertently merge more than one wiki and save over an unmerged wiki. If you find a way to make use of this go ahead.
