Hi Tony,

as for debugging, that is not likely to be easy, but there are some 
consistent techniques..

In short, what you can do is the following:

1. find the sequence of function calls that take place on saving. Probably 
start from function saveChanges, then there's saveMain function etc.
2. find places in that sequence where the text of the TW file to save 
appears
3. overwrite those functions, one at time: create a plugin with code like

//{{{
saveChanges = function(...) {
  ... // body of the function
}
//}}}

where the the body of the function is copied from the core, but also

  console.log(text_of_the_TW_file_to_save)

is added which will allow you to track whether the text is still ok in that 
function or got blank (you can also use alert or displayMessage, but be 
aware that sometimes displayMessage doesn't show a message at all because 
of different refreshing mechanisms).

4. reproduce your problem and see what console shows for that function
5. moving from function to function, find the place where the text turns 
blank
6. report that in the TiddlyWikiDev group so that guys who deal with coding 
can investigate further
