Just to check I've understood: the issue is that your startup modules don't get called if they are packed into a plugin as shadow tiddlers, but work OK if you convert them into ordinary system tiddlers. That's pretty strange behaviour. I think the MathJax plugin may indeed be the source of the problem; it registers a startup module but rather than doing its work in the startup function, it executes immediately.
