I don't know if this is the same problem, but in TurboVNC, we had numerous reports of key mapping issues when people were using Gnome as the window manager. This turned out to be a Gnome bug, and there are a couple of ways to work around it, but the easiest was to add
export XKL_XMODMAP_DISABLE=1 to the top of ~/.vnc/xstartup and restart the VNC server. If that doesn't work, then I'm clueless.
