One more observation is that some times the text is getting pasted inside linux
terminal window using Ctrl+Ins, but 'paste' menu is disabled.
Please note that the copy paste is working fine with TigerVNC 1.0.1
This issue holds us from upgrading to latest TigerVNC. Any quick help is very
helpful.

The copy/paste issue is very random. it is owrking sometimes, but the log file
shows the content is sent to clipboard.

I will update you once I test with new server instance without any
modifications.
I am attaching hte diff file regarding our code changes. These changes are done
previously on 1.0.1 and there were no issues.
I have applied all changes except the vncviewer related changes as the
vncviewer is completely changed i nthe new version.

FLTK is only used in the client, so no worries for the server there.

Yes, most definitely. So testing it against something else would be
nice to determine if this really is a client issue.
