1) are you comparing two relatively stable 1pps sources, or
If (1), then any time interval counter will work for you. There
is no issue of "dead time" or "continuous" measurement. You
can calculate ADEV directly from the raw output of the 5370,
because it is giving you a periodic series of time interval (aka
phase difference) measurements.
... as long as you remember to use TI+/- mode.
For stuff like this I use plain old TI mode and just set the
UUT 1pps to lag the reference 1pps by a fraction of a
second, or maybe even just a couple of microseconds.
That way you get a small positive time interval reading
every second.
