If you are using the reference ntpd, see:

http://www.eecis.udel.edu/~mills/ntp/html/refclock.html#cal

This tells you how to calibrate the delay between a reference clock and remote servers.

Basically, even though remote servers have jitter, if you look at them long enough you can get a good measure of their offset from the local reference clock.
