You should be able to get a very good 1PPS by dividing down the output frequency to 1Hz. Maybe have a look at the ATOM refclock driver. Have not used this configuration myself, so YMMV. Maybe you can use another NTP-server to provide date, hour, minute and which second the 1PPS refers to.
