Many years ago, I use to have a similar problem with PPPoE, which made
the mtu lower than the ethernet's mtu.
In the end I end up lower the mtu to make sure there was no fragmentation.

You mean inside network? No, nothing is blocked inside, and nothing
specifically blocks fragmented on outside routes (unless providers
messing with traffic).
For now I worked around this by setting tinc's tap device mtu to 1300
on every host. But any other clues would be handy.
