Have you tried the code in tinyos-2_0_devel-BRANCH branch? A problem with similar symptoms was fixed a couple months ago.

I'm using TinyOS 2 (updated today from CVS) and Tmote Sky nodes (with the stm25p flash chip). When writing and reading a lot of data to the flash, the data read back from the flash is not the same as the data that was previously written to. The problems seem to start when the boundary of a block is crossed (after approximately 2^12 bytes). The data that is read back after this limit seems to be set off by a few bytes to the original data. Furthermore the offset is not constant but seems to decrease.
