I think it will be simple just to delete cygwin and install 2.0.2, instead of upgrading it.

In case you decide to do that then use http://docs.tinyos.net/index.php/Windows_Installation instruction. They have simpler cygwin installation and cygwin installation instruction on http://www.tinyos.net/tinyos-2.x/doc/html/install-tinyos.html does not work any more.
