I have experienced java problems with the tinyOS 2.1 installation. 
when compiling the TestSerial application, it was giving me
a class not found error. Apparently it was due to multiple issues 
including a corrut tinyos.jar file.
 
For others with similar problems, I wanted to share the solution:
 
1. Folllow the instructions here 
http://docs.tinyos.net/index.php/Installing_TinyOS_2.1#Manual_installation_on_your_host_OS_with_RPMs
 
2. Check for these common java problems here:
http://docs.tinyos.net/index.php/Java_cygwin
 
3. After these steps, if you STILL get java problems, try these (it worked for 
me):
 

if you have any tinyos.sh file in /etc/profile.d folder, REMOVE IT. 
 

Recompile the tinyos.jar file in \opt\tinyos-2.x\support\sdk\java folder using 
          make tinyos.jar
 

In the .bashrc in your home folder, add the following lines ONLY
          (note the difference in CLASSPATH)

CLASSPATH=".;C:/cygwin/opt/tinyos-2.x/support/sdk/java/tinyos.jar"
MAKERULES="$TOSROOT/support/make/Makerules"

export TOSROOT
export TOSDIR
export CLASSPATH
export MAKERULES

4. Other notes: IGNORE the following warning in tos-check-env, but make sure 
you 
    dont have any other warnings:

--> WARNING: The JAVA version found first by tos-check-env may not be version 
1.4 or version 1.5one of which is required by TOS. Please ensure that the 
located Java version is 1.4 or 1.5
