To my knowledge Eclipse doesn't add any internal code to your project, so what you see is what you get as far as your application goes. You do need to make sure that you have the tinyos.jar, whatever Java Comm you are using, the same or similar JRE, and appropriate USB drivers installed on your target system. You don't actually need cygwin on a runtime-only target.
