I use many videos with PowerPoint. When wanting to do so, a few things
should be kept in mind.

1. PowerPoint does not like a large variety of files. In fact, files
other than those played by Windows Media Player tend to not work well.

2. It is easy to link to an external program and play a video from a
regular DVD player software. If you key your clip to where you want it
before class, just put it on pause and then start it when you need it
(of course, this is not great when you want more than one clip, although
certain DVD software will allow you to bookmark many clips). It is not a
free-flowing as when you embed the clip in PowerPoint, but video
conversion can be quite a tricky business, and as such, I usually try to
keep it as simple as possible.

3. Another good example is videos found on Google Video. You can
download the Google player, and use it as an external application to
play Google videos. PowerPoint does not support that format (as far as I
can tell). 

4. Many computers are not powerful enough to do video conversions. Such
a process requires a lot of computing resources, and as such takes a lot
of time...
