The latest version of MyDVD (6.1?) seems to do it. There is a trick though. I pause at the beginning of a commercial, then hit the "split scene" button. ( I think that's what it's called). I then play to the end of the commercial and "split" again. Now the commercial is in it's own scene, which I can then delete. This is the cheapest version, not the delux suite.
