You should copy the following things too:
/var/qmail/users/assign
/var/qmail/control/rcpthosts
/var/qmail/control/morercpthosts
/var/qmail/control/virtualdomains
And now run:
/var/qmail/bin/qmail-newmrh
/var/qmail/bin/qmail-newu
Maybe I'm forgetting something, but I think this should do the job.

Well, I think I am closer now. I tried adding a new user, and it said
the domain doesn't exist despite it residing under
/home/vpopmail/domains. I bet there is a file I haven't migrated
(rcphosts or something).... I wouldn't mind a reply from anyone, but I
will keep working on it.
