Short answer, no.

Long answer, yes.  You can with the following steps:

mv example.com example.org

alter the /var/qmail/users/assign file to ping example.org to the new
directory and remove example.com

/var/qmail/bin/qmail-newu

alter the /var/qmail/control/[more]rcpthosts and virtualdomains to remove example.com

svc -h /service/qmail-send

Then check all .qmail-* and .qmail files in the users directories to fix anything pointing to the old /home/vpopmail/domain/example.com and replace with example.org.

I may have missed something above, but that's the basic idea.
