I am looking for the correct and best way to stop and start Tomcat 4.0.6 when using IIS as the Webserver. I am new to Webserver and Servlet container so help information is welcome.

if its installed as a service you can start/stop from the administration tool - > services. to restart just the app you can use the http://tomcat_host:8080/manager/html. i havent use 4.0.6 coz its a bit old for me :).
