Every time someone doesn't investigate the root cause, it comes back to bite them -- it's a law of (software) nature ;) The #1 reason shutdown.sh would leave the JVM process running, but stop Tomcat (i.e Tomcat threads gone, port not bound, but JVM process still running with other threads) is that you or a library you use has started a non-daemon thread and failed to shut it down properly. This is explained in the java.lang.Thread JavaDocs, and has been discussed on this list numerous times in the past. Find out what those threads are, make sure they shut down properly. Don't simply switch to jsvc just for this cause, although I'm glad it's worked for you so far.
