It's not about using Tomcat 4.0.3 or 4.1. I always preffer to develop with the latest version of the product (no matter which). Even more, I try to port (if there are any changes) my code to the latest version as soon as possible. This way I prevent future problems (it's easier to require a newer version of a product to someone that uses your code, than to tell him that you don't support the new version he already has).
