If you can run tomcat as a normal user, but not as a service, I can 99% guarantee the problem is with permissions for the local SYSTEM account on the server. The permission level for the local SYSTEM account isn't allowing tomcat to read or access the files it needs to read or access.

I was able to run a simple Java application from the command prompt and get connected to the database but some how I was bailing out when I execute the same code through JSP. It works the same on linux and Windows, and is a free download, so it is not a BIG deal, just an extra step. If you are running tomcat as a service, you also have to tell it where to find the dll (on windows). Not sure about linux setup.
