I'm guessing that you're using some 1.4.x JVM.  The Tomcat 4.1.x startup
scripts override $JAVA_HOME/jre/lib/ext, and set it to
$CATALINA_HOME/common/endorsed.  Copying your MySQL jars here should solve
your problems,
