You should set up your variables under System instead of User because if you run Tomcat as a service, the User variables will not be read. Also, Tomcat doesn't care about the system classpath. J2EE_HOME is fine to set if you need that for something else. Tomcat doesn't need it. Also, TOMCAT_HOME is for Tomcat-3.x.x and below. CATALINA_HOME is the only variable that Tomcat-4.x.x cares about other than JAVA_HOME.
