For cross-platform, free and java based try the SourceJammer application Available off SourceForge. I personally have not tested it yet but I will be facing the same issue you are now so if you do try it could you please shoot me an email with the pros & cons.

File remnaming is really a non-issue, you add with the new name, and remove the old one. It is not really elegant, but certainly not a show stopper.
