This might be the case with TDB, where you can instruct TDB to use some 
optimizations based on statistics.

These optimizations may not be available with in-memory models. With these 
statistics in place, the engine can re-order clauses in SPARQL queries.

But if you have written your SPARQL/SPIN queries intelligently (with the best 
ordering of clauses) then this would not matter, and the optimization step 
might even be a waste of time.
