Mariana,

the TopBraid project in the default workspace is reserved for system ontologies 
only - these are frequently used imports etc that should not be changed. The 
only folder with read/write files is the Examples directory - so that they can 
be opened with double-click. For your own files, please create a new Project 
first - any file in the TopBraid project is currently automatically marked as 
read-only (again, except for the Examples folder). If you still want to open 
one of those files directly, just unlock them with the lock button in the upper 
right corner of the Navigator.

The reason for this behavior is that this policy will make it easier for you to 
upgrade and switch to a new workspace etc - future versions of TopBraid may 
just replace the TopBraid project and leave the rest unchanged.
