Farzaneh; If the modifications are made using the Semantic XML format (see Help > Import and Export > Creating, Importing, Querying, Saving XML documents with Semantic XML), i.e. using composite:child, sxml:attribute, etc., then simply save the file.
If the modifications are made using other RDF/RDFS/OWL modeling constructs, then you will need to transform that data into the Semantic XML format and save the .xml file. If this is the case, let us know some details and we can help with the transformation.
