Sounds like you’ve imported a project from within one workspace into another workspace.
There is no strange new workspace function in 6.2 that should cause this. I’ve been testing 6.2 for months, importing external code projects into 6.2 workspace that also work in 6.1 workspace, and not run into anything like you’ve described. FWIW I never upgrade a workspace. I always create a new workspace and re-import whatever I am working. I also don’t typically mix projects in the same workspace, so I have multiple 6.1 and 6.2 workspaces that I switch between. If you do any EDG extensions or overrides it’s possible they have contradictions and cause problems for localhost EDG. I also never keep any ontologies or code inside a workspace. Better to be safe.
