Hi Raphael,
Do not hesitate to raise bugzilla entries for the bugs you encounter
while using EMF Compare, that's something really valuable to us.
This problem you have is indeed troubling since we haven't tested EMF
Compare with subclise for a long time. I'll try and ensure we can be
interfaced with subclise ASAP. Would you happen to remember with which
VCS you experienced those issues?

Note that for now you can not compare your model with a revision model
in the SVN repository but you can achieve the same goal by following
those steps :
1/ copy and paste your model (copy of XXX.sysml).
2/ retrieve the revision you want to compare with from teh SVN repository
3/ select both files and request comparison (Each other).

In Topcased v2.0.0, it is integrated by default with some existing model
extensions (such as ecore, sam, uml or sysml) : select two sysml models,
and then right click > Compare With ... > Each Other
