2 solutions :
First : you want to delete a graphical representation for a particular node
in your diagram :
You can right click on the diagramming element and use "Delete from
Diagram".
The goal of this action is to delete graphical component in the UMLDI file
and to keep the model element in the defined model (.uml)
Warning : using this option on a node will delete also graphical
representation of incoming or outcoming edges.

However, if you use "Delete from Model" you will delete both model element
and graphical representations of it.

Second :
you only want to make the element unvisible but you want to keep it in your
diagramm (you will be able to select it in this case) :
use the Foreground colour in the Graphics tab of the Properties.

  As we know, there are two files, xxx.UML and xxx.UMLDI to denote a
