I think the problem is not about the java source files that are
generated thanks to GMF, but in the generation of the GMF configuration
files (*.gmfgraph, *.gmftool and *.gmfmap) from the Topcased
configuration files (*.editorconfigurator and *.diagramconfigurator).
Unfortunately, there is no way to prevent your modifications been
overwritten during this phasis. And we advise you to directly edit the
GMF configuration files in order to generate your diagram if you wish
to generate a pure GMF editor. Note that the conversion tool was
initially done in order to help users that had define their editor
configuration using Topcased configurators, to easily switch to the GMF
technology.

You can change the tag to @generate NOT for a method, a class or other.
