#2707: Fix up the the Doxygen.in file

Running a recent doxygen gives warnings about deprecated options. We
should review the whole Doxygen.in file and see if it can be updated.
Also, setting the "SOURCE_BROWSER" option is pretty handly, since it makes
the cross-references produce actual links into our source code for people
to browse. We should turn it on, and maybe other useful stuff too.
