The manual now contains 2 sections at the end which are intended as a sort of quick reference to all the links and all the pdfs mentioned in the document, I am also toying with the idea of adding a bibliography so these resources can be cited properly and listed in the back of the manual, I have not got this working with web links yet so have joined the TeX Studio LaTeX Mailing list for some help. I just wondered what people here think is better a table of links or a bibliography, the latter is probably a little more fiddliy but may produce better results and can be cited far easier, rather than simply linking to a table of links or pdf files The bibliography option is also a good excuse to figure out how to do this, as I should be able to do this without using a separate file.
