  I suspect this is because the commit tool is internally using this syntax:

hg commit -m "message" file1 file2 file3...

It is providing the list of files that you have selected in the dialog, thus 
Mercurial does not
see the file your hook modifies.

I'm afraid I don't see any obvious workarounds for this.

Changes:
  status: new -> open
  responsible: nothing -> tortoisehg
