TortoiseMerge has its own settings dialog. File->Settings then select the font there.
As for the mouse wheel: it works fine. Unless you have some mouse-wheel tool installed that "translates" the messages - such tools are only needed if you have apps that don't recognize the mouse wheel themselves.
