I have had problems in this area as well. It seems to be impossible to choose which externals to load, and on a sparse checkout (only some children of a directory) I did not find a way to select whether externals should be checked out. IIRC they are never checked out for a directory that is not checked out with all it's elements, independent of the "omit" checkbox.
And "omit externals" can (AFAIK) not be made sticky. So I don't know how to get a working copy without an external that can be updated simply with a top-level update. It would be great if all externals could be selected/deselected individually in the "choose items" dialogs (and this decision should be permanent).
