When using the putty plink.exe, I could see several windows poping up. I guess that each one is a new connection to the server. Since port 22 may be attacked, I guess that the server administrator have setup a firewall rule for this server or, maybe, even a sshd config to limit the number of connections. You don't mention what you do when you see this issue but it has been asked before regarding the Repository Browser and there is a setting to limit the number of connections (at the expense of slower performance).
