I've experienced the same issue even when the check is against my home folder.
Just noticed that using 'sudo' resolves the problem on my machine.

Using Xubuntu 14.04.5 LTS

  e4defrag option -c reports nothing but "done"

Status in e2fsprogs package in Ubuntu:
  Confirmed

Bug description:
  Specifying e4defrag -c dirname just give "Done" and nothing else.

  Note: the directory  contained a file that was badly fragmented, I
  presume, because the program took more than 20 minutes to defrag that
  file.

  Note: the fragmentation occurred when the volume filled up to 1%.
