I have the exact same problem that this person described:

Thanks to his tip, I could workaround the issue after believe it was a pure
EMF or PSU issue.
I am on Ubuntu 11.10 64 bits. According to the first reporter, it is
also present in 12.04.
I also have an ASUS Sabertooth 990fx motherboard and I am using the
integrated sound chip.
It happens that, while playing a sound, the sound server constantly switches
between Analog Output and Headphone.
It causes a big popping noise and other interferences.
It happens whenever the speakers are plugged into the Lime and Black
connectors which are respectively Front and Rear Speakers Out.
The only workaround is to use the Gray or Orange connectors which are
normally used in 8 channel mode for respectively "Side Speaker Out" and
"Center/Subwoofer".
When the stereo speakers are plugged into these connectors, the sound is
stable.
I guess it is a driver problem.
