First, do you really need to use iTunes integration? As far as I know, the only additional thing it gives you is access to iTunes playlists. If you don't have iTunes playlists then you're better off skipping the use of iTunes and using Squeezebox Server's native library scanning.
Assuming you can disable iTunes integration, most people would keep those two libraries segregated on hard disk, such as D:\music\ALAC D:\music\AAC That would make it very easy to keep the two separated and keep the AAC files out of Squeezbox Server by designating D:\music\ALAC as the music folder. But I don't know how iTunes manages the directory structure, so it may not be that easy. If the two aren't separated on disk, you may be able to use the 'Disabled Audio File Extensions' setting in the web interface's settings under Settings > Advanced > File Types > Disabled Audio File Extensions and add whatever extension(s) are used for the AAC files.
