After much messing about I think I've got to the bottom of this.

Yes, IE8 downloads the touch firmware as a .zip file rather than a
.bin. I tried IE8 on another machine and that did the same, so it's not
exclusive to my computer (Win7). Tried it with Google Chrome and it
downloaded perfectly.

I also completely wiped the SBS software from the server, including
registry entries and files, reloaded SBS 7.6 (Win2k3) and the first
thing the touch did was ask me to upgrade to 9243. Go figure that one.

As an afterthought I tried controlling the Touch on the SBS interface
on Chrome and that also worked perfectly, the touch interface didn't
lock once. The iPeng and SquuezeCommander thing must have been a red
herring as I've been going round in circles with this thing for a few
weeks now.

So in conclusion, it's IE8 that has been causing the problems with a
little help from Windows.

Thanks to all that replied and pointed me in the right direction. I'm a
happy Christmas bunny now.
